Can I use PaymentDue with more than one Xero organisation?

Yes. Add each business as its own company in PaymentDue and connect it to its Xero organisation. One Xero organisation belongs to one company in PaymentDue, so nothing is counted twice.

Does PaymentDue change anything in Xero?

PaymentDue reads your customers and invoices from Xero so it can show who owes what and remind them. It never moves money, and nothing in your accounting changes until you ask it to.
